How will you deal with houses that belong to players in an attacked city? Either defend your city within two weeks in order to save your city thus also your house & items, or the city, including house & items will be destroyed and the items "stolen", never to be seen again?

You won't lose any items if your house is destroyed. Any items in a house will be automatically put into the player's bank/storage if a city is destroyed; the same as if you stopped paying rent for the house.

I can assume that there will be some sort of system that prevents you from selling your house on the day an invasion is complete, completely or partially destroying the city?

Most likely there will be a warning message when trying to buy a house in an 'invaded area', and if you ignore the warning message then it's your own fault.

Apart from that, most world changing events will happen in the process of major game updates. Reading the update teasers will most likely inform you about what cities are falling to ruins (and which are not).

Having a dynamic world is an amazing feature but very hard to pull off properly, from a development point of perspective.

Rob, will you change the map manually in the case of an event? Or will it be done automatically by loading different chunks on the same map location?

The map will usually be changed manually. However I actually expect that changes to NPCs and quests will take more time than altering the map.
